you can use the app deploy toolkit but why dont you create two packages with patch.msi dependent on the first package to be run first.

What have you tied? what is not working for you? What does the vendor say is the right way to deploy it?

Thank you team, I deployed 5.0.09 patch and created a dependency to install 5.0.0 before it.
The application installs fine but since application installs in evaluation mode (45 days), software center detects failed install, false positive.

So this is not a ConfigMgr problem but a setup problem. Have you contact the verdor to ask them how to deploy it?
